Is this a rule? If so then I agree that it's a huge mistake. If not then I think both the fouls warrant a yellow.

You have seen the ref give an advantage and then give a yellow for that incident later. Does it really make sense that the fouling player is immune to getting carded while the ball is in play?

No but the 2nd foul comes without knowing that he has a yellow already for the first foul.
